Hashim Amla 116 and Jacques Kallis 102 scored undefeated centuries to power South Africa to a 230-run lead with eight wickets intact.
Graeme Smith 62 and Alviro Peterson 77 had earlier scored half centuries to set the stage for the home team.
Harbhajan Singh has taken both wickets to fall. He ended the day with figures of two for 107 from 25 overs.
Earlier, India resuming on 136 for nine failed to add to their overnight total.
Morne Morkel ended as the best bowler for South Africa with five for 20, while Dale Steyn had three for 34.
